The Biology Department of FMIPA UI was originally called the Biology Department of FIPIA UI then changed to Department in 2004. Based on the place of education, the Biology Department/Department of FMIPA UI experienced three periods, namely the period in Bogor (1961-1975), the period in Jakarta (1975-1987) , and the period in Depok (1987—present). The implementation of FIPIA UI education initially occupied the Eijkman Institute building (Ministry of Health Central Laboratory) on Jalan Diponegoro 69, Jakarta. Three departments, namely Mathematics, Physics and Chemistry, are placed in Jakarta, while the Biology Department is placed in Bogor together with the Faculty of Veterinary Medicine (FKH) UI and the Faculty of Agriculture (FP) UI. This means that the facilities for carrying out biology education in Bogor can be more secure. At that time (1961-1968) the Biology Department was led by a Head of Department - Dr. Soekarja Somadikarta who is also the founder of the Biology Department - assisted by an administrative staff, located in the Zoology Section of FKH UI, Jl. Bogor Kencana Park. There were 14 students in the first class of the 1961/1962 academic year of the Biology Department, consisting of 10 men and 4 women.

Along with the growth of the Faculty of Agriculture and the Faculty of Veterinary Medicine into the Bogor Agricultural Institute (IPB) on 1 September 1963 (Decree of the Minister of Higher Education and Science of the Republic of Indonesia No. 91 of 1963, 1 September 1963), the Biology Department of FIPIA UI began to prepare itself to organize education in Jakarta. In the 1968 academic year, the Biology Department no longer accepted first year students, ten years later (1978) the Biology Department was ready to accept new first year students again and education was held at the UI Salemba 4 Campus, Jakarta. Starting from the 1987/1988 academic year, the implementation of Biology Department education was moved from the UI Salemba Campus to the UI Depok Campus. In preparation for the implementation of the Biology Department in Jakarta, the teaching staff numbered 5 people, and in 1974 there were 12 people. Starting in 1970, several Biology Department Teaching Staff were asked to take up positions in the faculty. In the period 1961-1974, the Biology Department of FIPIA UI produced 9 Biology Bachelors and 20 Bachelors (B.Sc.). When located on the Salemba Campus, the Biology Department only occupied the space left by the Law Faculty which moved to Rawamangun. Then together with the Department of Pharmacy it got a new building; The Pharmacy Department occupies floors I to. III, while the Biology Department is on the IV floor. In this way five  laboratories can be developed, namely Lab. Taxonomy, Lab. Physiology, Lab. Microbiology,  Lab. Ecology, and Lab. Anatomy, Histology & Embryology. After that, the Biology Department had a Greenhouse built next to the building. Gradually, laboratory equipment was equipped through the Ministry of Education and Culture's Lab Facilities Project I (PSL I) and Lab Facilities Project II (PSL II) (OECF Funds 1977—1983).

After 6 years the Biology Department of FMIPA UI moved to the UI Depok Campus, precisely in the 1993/1994 academic year the Biology Masters Study Program (S2) was opened, ratified by the Decree of the Director General of Higher Education, Department of Education and Culture of the Republic of Indonesia No. 577/DIKTI/Kep/1993, 25 September 1993. Then in the 1997/1998 academic year, the Biology Department, FMIPA UI also opened a Biology Doctoral Study Program which was established through the Decree of the Director General of Higher Education, Ministry of Education and Culture of the Republic of Indonesia No. 256/DIKTI/Kep/1999, 24 May 1999.
